The saltwater crocodile is thought to have been pulled from the underwater trap near Gunn Point in Howard Springs and its body then ditched at the side of the road.
Speaking to the outlet Peter Ross, chief wildlife officer of the Northern Territories Wildlife Department, said: “The crocodile management team received a report of a dead crocodile on the side of the road and were shocked at what they found."
They say that the people responsible for the butchering could face serious consequences.
The incident is thought to have taken place at 4:30 on Sunday, rangers reports.
Mr Ross added: “The trap has been dragged out of the water, the crocodile removed, then dragged behind a vehicle and beheaded at some point.
“Not only is it illegal to interfere with a crocodile; it is extremely dangerous.”

A five-year prison sentence or a fine of $81,000AUD (£46,600) could await the people for individual responsible.
Crocodiles get trapped often by the Northern Territories Wildlife Department as part of relocation efforts.
The department runs a crocodile management strategy that sees hundreds of crocodiles moved around every year.
People with information about the incident have been asked to speak to local rangers.
The news comes after a recent incident where a crocodile egg collector was left in a critical condition after being mauled by one of the reptiles.
The croc is thought to have caused serious injuries to the 29-year-old near Daly River in the Northern Territory of Australia.
The victim had to be flown away by private helicopter to the Royal Darwin Hospital.
